I run boinc on my gaming machine which has multiple gpus. For a while now I have been waiting...patiently waiting for Boinc to implement the option somewhere in the manager to disable a specific gpu on the fly and not all gpus. where if i want to play a game i can disable boinc from running on that specific gpu and leave the reset of the cpu and gpu work running in the background.
Does anyone know if there is a plan to make this a function in a later release of the Boinc Manager?

On the fly means different things to different people. Probably you ain't gonna get what you want from the BOINC devs.

Or you can look through the Configuring the Client page at the official BOINC wiki and see the options for disabling GPUs. Then you can make a cc_config.xml that disables whatever you want disabled and do some script magic to make it all work in a way that some people would say is "on the fly". Details on request.

Not aware of GUI plans. The <exclude_gpu> set in cc_config.xml options may work for you, see manual at http://boinc.berkeley.edu/wiki/Cc_config.xml , then having multiple cc_config.xml versions, and scripting a gpu_on.bat and gpu_off.bat to copy the desired config in place and let boinccmd read in the file. Not sure if switching a gpu on/off requires restarting the client, so you'd have to do a trial/error session.

Not the answer you're looking for, but there is the <exclusive_gpu_app>important.exe</exclusive_gpu_app> option too that will suspend the GPU computing, and thus unload the task. At least you can game then without having to stop BOINC whilst e.g. wow.exe is loaded.
